That's no bug, it's a feature. (even a documented one)
Sorry for the not very good answer, but there's no way to change this
behavior: the readme file explicitly warns you not to have any other
devices mounted when starting the clone command.
All you can do is this: unmount the unwanted volumes before starting
the clone process.
The reason for this way of acting is that there are several disks and
ramdisks within a running muLinux and the Clone has to take care for
copying all of them. To be sure that nothing important was forgotten,
it will always copy everything, as mentioned in the readme, it will
actually try to copy 'the whole universe'.
